Technically, the only pilots you have are on the Dropship. So if one pilot flies say a Gamma Cruiser in one mission his experience would carry over to the next, if he survived and re-boarded the Dropship.
However, remember that in AT 1.3 there were units that might possibly have been unmanned. Also, if you+Blair (or others) are on your own in the future then you would worry about running out of pilots so unmanned units make sense. Unmanned units earning XP? No ... the computer seems to handle almost everything in QL from the targeting systems to the engines, so the XP of the pilots may be mostly irrelevant even on manned ships.
However, that's not to say that you wouldn't get access to non-FTA units in the course of QL:POJ ... so there will be "new" units as you+Blair proceed through life (that's almost like XP).
If you like you could think of units from the future as also having more XP, since they have either been around for 50 years waiting for you, or are built in the future and anyway have access to future technology that might increase their range, firing power, speed, armor, or even change their attributes a bit.
